The Atlas Lions were looking to end their record-breaking campaign with a bronze medal finish.
But they were unable to do so as they fell to a 2-1 defeat.
Croatia got off to a fast start and took the lead in the seventh minute courtesy of a genius free-kick routine.
Josko Gvardiol was found by Ivan Perisic inside the box and the 20-year-old produced a diving header that nestled in the top corner.
Morocco responded brilliantly and restored parity almost immediately after the restart through Achraf Davi.
But they fell behind once more just before half-time courtesy of Mislav Orsic’s stunner.
Orsic’s strike proved to be the winner as Croatia held on to secure a third place finish.
Morocco’s players were unhappy with the decisions made by referee, Abdulrahman Al-Jassim.
Achraf Hakimi was particularly frustrated with the official.
The PSG star thought he should have had a penalty when he fell to the ground under a challenge from Bruno Petković.
After the referee refused to give a foul, Hakimi got up and then flopped to the floor in front of Al-Jassim. Watch the moment below…
Luka Modric was not impressed.
It brings back memories of Louis van Gaal, who dived in front of fourth official Mike Dean in Manchester United’s game against Arsenal in 2016.
Hakimi’s frustration at the referee continued for the remainder of the match.
And, when the full time whistle went and Morocco’s loss was confirmed, he felt the need to confront the referee.
Hakimi and many of his teammates went straight up to Al-Jassim after the match and went ballistic.
Yassine Bonou had to pull Hakimi away, while Walid Regragui also rushed across to calm his players down.
Despite the loss and frustration with the referee, Morocco did themselves proud in Qatar.
They became the first ever African side to reach the semi-finals of the competition as they shocked Belgium, Portugal and Spain on route to the last four.
They will be looking to carry their momentum into their Africa Cup of Nations qualification campaign, which begins in January.
