Neil MacFarlane's side began the game the better of the two teams, showing great confidence with the ball at their feet as they probed the Saints' box early on.
The early pressure told as the away side took the lead through Morgan who remained persistent in the box to finish well from close range.
Reggie Rose was called into action soon after the goal as he made a good stop to deny Romeo Ayachukwu.
The first ten minutes had real intensity to it and Brierley attempted a half volley which just went wide of the post following a poor clearance from the Southampton goalkeeper.
The west London side were made to withstand a wave of pressure as the half wore on but they stood resolute with some good defending on show.
A loose pass at the back allowed Will Merry time and space to run into the box and as he looked destined to score, Benjamin Arthur made a fantastic intervention to deny the winger.
The second period started with the young Bees content in keeping their shape as the Saints probed.
A marauding run through the middle of the park and excellent incisive pass from Josh Stephenson found Avenell who arrowed a side-footed shot into the top corner of the net.
The defensive performance from MacFarlane's side was impressive as the away side limited any clear cut opportunities for the Saints for the 90 minutes.
Brentford B clinched a final berth as the referee blew his full-time whistle as the Bees set up an exciting final against QPR, who beat Burnley in the other semi-final 2-0.
The team have now reached a second PL Cup final under Neil MacFarlane.
The team have a busy couple of weeks as in addition to the PL Cup final, they will have a game against Hanwell Town to contest in the London Senior Cup final. The team will also play their final Professional Development League game of the season on Monday 5 May as they take on Barnsley at Gtech Community Stadium.
A win in that game means they can finish top of the south section of the PDL and then enter a play-offs with the team that finishes second and the top two teams of the northern section.
