The Toon teenagers opened the scoring shortly after the half-hour mark following Ethan Ndiweni's close-range finish before Kareem Ahmed levelled for the Reds before the break at the Kirkby Academy.
Ndiweni, younger brother of former Magpies striker Michael, restored United's one-goal cushion shortly after the restart, minutes after Liverpool midfielder Joe Bradshaw missed a penalty.
Joe Brayson's converted spot-kick doubled the young Magpies' lead before Ahmed quickly reduced the hosts' deficit but Chris Moore's side, ultimately, held firm to record maximum points in Merseyside.
